Abstract: Tropical forests shelter an unparalleled biological diversity. The relative influence of environmental selection (i.e., abiotic conditions, biotic interactions) and stochastic?distance-dependent neutral processes (i.e., demography, dispersal) in shaping communities has been extensively studied for various organisms, but has rarely been explored across a large range of body sizes, in particular in soil environments. We built a detailed census of the whole soil biota in a 12-ha tropical forest plot using soil DNA metabarcoding. We show that the distribution of 19 taxonomic groups (ranging from microbes to mesofauna) is primarily stochastic, suggesting that neutral processes are prominent drivers of the assembly of these communities at this scale. We also identify aluminium, topography and plant species identity as weak, yet significant drivers of soil richness and community composition of bacteria, protists and to a lesser extent fungi. Finally, we show that body size, which determines the scale at which an organism perceives its environment, predicted the community assembly across taxonomic groups, with soil mesofauna assemblages being more stochastic than microbial ones. These results suggest that the relative contribution of neutral processes and environmental selection to community assembly directly depends on body size. Body size is hence an important determinant of community assembly rules at the scale of the ecological community in tropical soils and should be accounted for in spatial models of tropical soil food webs.

Abstract: The rainforests of the Neotropics shelter a vast diversity of plant, animal and microscopic species that provide critical ecosystem goods and services for both local and worldwide populations. These environments face a major crisis due to increased deforestation, pollution, and climate change, emphasizing the need for more effective conservation efforts. The adequate monitoring of these ecosystems has proven a complex and time consuming endeavour, which depends on ever dwindling taxonomic expertise. To date, many species remain undiscovered, let alone described, with otherwise limited information regarding known species population distributions and densities. Overcoming these knowledge shortfalls and practical limitations is becoming increasingly possible through techniques based on environmental DNA (eDNA), i.e., DNA that can be obtained from environmental samples (e.g. tissues, soil, sediment, water, etc.). When coupled with high-throughput sequencing, these techniques now enable realistic, cost-effective, and standardisable biodiversity assessments. This opens up enormous opportunities for advancing our understanding of complex and species-rich tropical communities, but also in facilitating large-scale biomonitoring programs in the neotropics. In this review, we provide a brief introduction to eDNA methods, and an overview of their current and potential uses in both terrestrial and aquatic ecosystems of neotropical rainforests. We also discuss the limits and challenges of these methods for our understanding and monitoring of biodiversity, as well as future research and applied perspectives of these techniques in neotropical rainforests, and beyond. © 2020 Elsevier Ltd

Abstract: DNA metabarcoding on soil samples is increasingly used for large-scale and multi-taxa biodiversity studies. However, DNA extraction may be a major bottleneck for such wide uses. It should be cost/time effective and allow dealing with large sample volumes so as to maximise the representativeness of both micro- and macro-organisms diversity. Here, we compared the performances of a fast and cheap extracellular DNA extraction protocol with a total DNA extraction method in retrieving bacterial, eukaryotic and plant diversity from tropical soil samples of ca. 10 g. The total DNA extraction protocol yielded more high-quality DNA. Yet, the extracellular DNA protocol provided similar diversity assessments although it presented some differences in clades relative abundance and undersampling biases. We argue that extracellular DNA is a good compromise between cost, labor, and accuracy for high-throughput DNA metabarcoding studies of soil biodiversity. © 2016 Elsevier Ltd.

Abstract: Differences in photosynthetic capacity among tree species and tree functional types are currently assumed to be largely driven by variation in leaf nutrient content, particularly nitrogen (N). However, recent studies indicate that leaf N content is often a poor predictor of variation in photosynthetic capacity in tropical trees. In this study, we explored the relative importance of area-based total leaf N content (Ntot) and within-leaf N allocation to photosynthetic capacity versus light-harvesting in controlling the variation in photosynthetic capacity (i.e. Vcmax, Jmax) among mature trees of 12 species belonging to either early (ES) or late successional (LS) groups growing in a tropical montane rainforest in Rwanda, Central Africa. Photosynthetic capacity at a common leaf temperature of 25˚C (i.e. maximum rates of Rubisco carboxylation, Vcmax25 and of electron transport, Jmax25) was higher in ES than in LS species (+ 58% and 68% for Vcmax25 and Jmax25, respectively). While Ntot did not significantly differ between successional groups, the photosynthetic dependency on Ntot was markedly different. In ES species, Vcmax25 was strongly and positively related to Ntot but this was not the case in LS species. However, there was no significant trade-off between relative leaf N investments in compounds maximizing photosynthetic capacity versus compounds maximizing light harvesting. Both leaf dark respiration at 25˚C (+ 33%) and, more surprisingly, apparent photosynthetic quantum yield (+ 35%) was higher in ES than in LS species. Moreover, Rd25 was positively related to Ntot for both ES and LS species. Our results imply that efforts to quantify carbon fluxes of tropical montane rainforests would be improved if they considered contrasting within-leaf N allocation and photosynthetic Ntot dependencies between species with different successional strategies. © Copyright © 2020 Ziegler, Dusenge, Nyirambangutse, Zibera, Wallin and Uddling.

Abstract: Key message: Abundant Neotropical canopy-tree species are more resistant to drought-induced branch embolism than what is currently admitted. Large hydraulic safety margins protect them from hydraulic failure under actual drought conditions. Context: Xylem vulnerability to embolism, which is associated to survival under extreme drought conditions, is being increasingly studied in the tropics, but data on the risk of hydraulic failure for lowland Neotropical rainforest canopy-tree species, thought to be highly vulnerable, are lacking. Aims: The purpose of this study was to gain more knowledge on species drought-resistance characteristics in branches and leaves and the risk of hydraulic failure of abundant rainforest canopy-tree species during the dry season. Methods: We first assessed the range of branch xylem vulnerability to embolism using the flow-centrifuge technique on 1-m-long sun-exposed branches and evaluated hydraulic safety margins with leaf turgor loss point and midday water potential during normal- and severe-intensity dry seasons for a large set of Amazonian rainforest canopy-tree species. Results: Tree species exhibited a broad range of embolism resistance, with the pressure threshold inducing 50% loss of branch hydraulic conductivity varying from − 1.86 to − 7.63 MPa. Conversely, we found low variability in leaf turgor loss point and dry season midday leaf water potential, and mostly large, positive hydraulic safety margins. Conclusions: Rainforest canopy-tree species growing under elevated mean annual precipitation can have high resistance to embolism and are more resistant than what was previously thought. Thanks to early leaf turgor loss and high embolism resistance, most species have a low risk of hydraulic failure and are well able to withstand normal and even severe dry seasons. © 2019, The Author(s).

Abstract: The radial trends of vibrational properties, represented by the specific dynamic modulus (E′/ρ) and damping coefficient (tan δ), were investigated for three tropical rainforest hardwood species (Simarouba amara, Carapa procera, and Symphonia globulifera) using free-free flexural vibration tests. The microfibril angle (MFA) was estimated using X-ray diffraction. Consistent patterns of radial variations were observed for all studied properties. E′/ρ was found to decrease from pith to bark, which was strongly related to the increasing pith-bark trend of MFA. The variation of tan δ along the radius could be partly explained by MFA and partly by the gradient of extractives due to heartwood formation. The coupling effect of MFA and extractives could be separated through analysis of the log(tan δ) versus log(E′/ρ) diagram. For the species studied, the extractive content putatively associated with heartwood formation generally tends to decrease the wood damping coefficient. However, this weakening effect of extractives was not observed for the inner part of the heartwood, suggesting that the mechanical action of extractives was reduced during their chemical ageing. © 2011 The Japan Wood Research Society.

Abstract: Aquilaria is a tree species belonging to the Thymeleaceae family. When Aquilaria sp. is injured, it can produce agarwood. Agarwood is characterized by a darker wood colour than the healthy one and by a strong perfume that is much esteemed by perfumers and some oriental religious communities. The production of agarwood is presumed to depend on environmental factors, among them fungi. The aim of this work is to obtain an overview of fungi present in Aquilaria sp. from different countries. Aquilaria sp. is endemic to South East Asia including notably Cambodia, Laos and Thailand, where it is cultivated to produce agarwood. In French Guiana, farmers would like to locally produce agarwood in their field. That's why we wonder if fungal communities naturally present in French Guiana present characteristics making it compatible with the induction of agarwood. In this study, NGS was used to characterize fungal communities associated with agarwood: 693,961 sequences that cover ITS2 estimated about 250bp have been obtained. These sequences have been grouped into 535 OTUs, displaying 100% identity. In this study, 87% were Ascomycetes and 10.5% were Basidiomycetes. These results show also differences in fungal communities between aboveground and belowground parts of the tree. Likewise, differences between countries within fungal communities were also observed.

Abstract: Wood material for a long time was treated with fungicides or insecticides whose impact on the soil after leaching constitutes a real environmental problem. Nowadays, most of the studies on degradation of these toxic products was carried out with microorganisms which have been isolated in the laboratory. The present study sought to refine the knowledge vis-à-vis these microorganisms, especially wood-destroying fungi degrading pollutants in situ, from which few data are actually available. To decontaminate treated wood, the capacity of wooddestroying microorganisms from tropical forest soils of French Guiana and Reunion was evaluated to degrade toxic biocides. These are pentachlorophenol (PCP) and copper- chromium arsenic based compounds (CCA). Monitoring the degradation of samples of red pine, Pinus resinosa, shows that soils of French Guiana are more efficient than those of Reunion Island in terms of microbial activity vis-àvis these two biocides. A significant difference in loss of mass in specimens of red pine treated with CCA and PCP can range from single to double (respectively 18% and 30%). These findings confirm that CCA is less leacher and less degradable than the PCP by microorganisms in the soil. According to the scale of mass loss in laboratory tests, the wood so treated would be classified very not durable after three years of contact with soil, while the treatment is expected to be very durable.

Abstract: Plant phenology is concerned with the timing of recurring biological events. Though phenology has traditionally been studied using intensive surveys of a local flora, results from such surveys are difficult to generalize to broader spatial scales. In this study, contrastingly, we assembled a continental-scale dataset of herbarium specimens for the emblematic genus of Neotropical pioneer trees, Cecropia, and applied Fourier spectral and cospectral analyses to investigate the reproductive phenology of 35 species. We detected significant annual, sub-annual and continuous patterns, and discuss the variation in patterns within and among climatic regions. Although previous studies have suggested that pioneer species generally produce flowers continually throughout the year, we found that at least one third of Cecropia species are characterized by clear annual flowering behaviour. We further investigated the relationships between phenology and climate seasonality, showing strong associations between phenology and seasonal variations in precipitation and temperature. We also verified our results against field survey data gathered from the literature. Our findings indicate that herbarium material is a reliable resource for use in the investigation of large-scale patterns in plant phenology, offering a promising complement to local intensive field studies.
