  Abstract Nuclear and plastidial single nucleotide polymorphism (SNP) and INDEL markers were developed using restriction associated DNA sequencing (RADSeq) and low coverage MiSeq genome sequencing for population genetics and timber tracking purposes in the Neotropical timber species Jacaranda copaia. We used 407 nuclear SNPs, 29 chloroplast, and 31 mitochondrial loci to genotype 92 individuals from Brazil, Bolivia, French Guiana, and Peru. Based on high amplification rates and genetic differentiation among populations, 113 nuclear SNPs, 11 chloroplast, and 4 mitochondrial loci were selected, and their use validated for genetic tracking of timber origin.

  Abstract We developed nuclear and chloroplastic single nucleotide polymorphism (SNP) and INDEL (insertion/deletion) markers using restriction associated DNA sequencing (RADSeq) and low coverage MiSeq genome sequencing to set up a genetic tracking method of the geographical origin of Hymenaea sp. From two initial sets of 358 and 32 loci used to genotype at least 94 individuals, a final set of 75 nSNPs, 50 cpSNPs and 6 INDELs identifying significant population structure was developed. © 2018, Springer Nature B.V.

  Abstract Low coverage MiSeq genome sequencing and restriction associated DNA sequencing (RADseq) were used to identify nuclear and plastid SNP and INDEL genetic markers in Carapa guianensis. 261 genetic markers including 237 nuclear SNPs, 22 plastid SNPs, and 2 plastid INDELs are described based on 96 genotyped individuals from French Guiana, Brazil, Peru, and Bolivia. The best 117 SNPs for identifying population structure and performing individual assignment are assembled into four multiplexes for MassARRAY genotyping.

  Abstract Measures of spatial concentration and specialization in economics are similar to those of biodiversity and ubiquity of species in ecology. Entropy is the fundamental tool that originated in statistical physics and information theory. The definition of number equivalents or effective numbers, that is the number of types in an ideal, simplified distribution, is introduced along with the partitioning of the joint diversity of a bi-dimensional distribution into absolute and relative concentration or specialization and replication. The whole framework is theoretically robust and allows measuring the spatial structure of a discrete space.

  Abstract Medium- and large-sized vertebrates play a key role in shaping overall forest functioning. Despite this, vertebrate interactions, from competition to mutualism, remain poorly studied, even though these interactions should be taken into account in our conservation and management strategies. Thus, we tackled the question of vertebrate co-occurrence in tropical rainforests: Are (negative or positive) co-occurrences dependent on forest structure and composition? and Are these co-occurrences linked to functional species similarity? We recorded the occurrence of 21 medium- and large-sized vertebrates in 19 French Guianan locations in which a large set of forest structure and composition descriptors were collected. We used a probabilistic model to look for co-occurrences at different spatial scales, and species pairwise co-occurrences were then compared to those generated solely on the basis of forest structure and composition. We then quantified the co-occurrence strength between pairwise species dyads and determined whether they relied on species functional similarity, controlling for the environmental effects. We found that positive co-occurrences vastly outnumbered negative co-occurrences, were only partly shaped by the local environment, and were closely linked to species functional similarity. Thus, groups of species sharing similar functional traits are more prone to co-occur, highlighting the key role of functional redundancy in structuring species assemblages. We discuss how positive interactions could generate the predominance of positive co-occurrences in oligotrophic terra firme (unflooded) forests when resources are scarce and dispersed in dry season. Finally, we identified functional groups based on co-occurrence strength and suggested that frugivory/granivory and body size are of primary importance in species interactions in Neotropical vertebrate communities. © 2019 The Authors.

  Abstract In recent centuries, the mosquito Aedes aegypti has spread into most urban areas throughout the tropics. This species is considered the main vector of the chikungunya, dengue, yellow fever and Zika viruses and causes major public health issues. The aim of this study is to investigate the relative influence of biotic and abiotic parameters on immature populations of Ae. aegypti. During a one-year-long field experiment, we monitored 108 macroinvertebrate aquatic communities inhabiting four types of water containers across three different urbanized sites in a Neotropical city. A multimodel inference approach revealed that, in addition to abiotic parameters, biotic interactions with aquatic organisms had an important influence on the abundance of Ae. aegypti and that the urbanized site considered influences the outcomes of the interactions. Controphic species other than mosquitoes aided Ae. aegypti development, suggesting a mechanism of facilitation through a chain of processes. However, the abundance of Ae. aegypti was lowered by competition with native mosquito species in the slightly urbanized area and by predation in more urbanized areas. Competitive displacement and reduction, as well as predation by native aquatic organisms, can be considered a form of ecosystem service. The conservation and/or augmentation of natural enemies should improve the short- and long-term success of incompatible and/or sterile insect techniques, thus opening up perspectives for the future of mosquito management. © 2020, Springer-Verlag GmbH Germany, part of Springer Nature.

  Abstract The influence exerted by tree communities, topography, and soil chemistry on the assembly of macrofungal communities remains poorly understood, especially in highly diverse tropical forests. Here, we used a large dataset that combines inventories of macrofungal Basidiomycetes fruiting bodies, tree species composition, and measurements for 16 soil physicochemical parameters, collected in 34 plots located in four sites of lowland rain forests in French Guiana. Plots were established on three different topographical conditions: hilltop, slope, and seasonally flooded soils. We found hyperdiverse Basidiomycetes communities, mainly comprising members of Agaricales and Polyporales. Phosphorus, clay contents, and base saturation in soils strongly varied across plots and shaped the richness and composition of tree communities. The latter composition explained 23% of the variation in the composition of macrofungal communities, probably through high heterogeneity of the litter chemistry and selective effects of biotic interactions. The high local heterogeneity of habitats influenced the distribution of both macrofungi and trees, as a result of diversed local soil hydromorphic conditions associated with contrasting soil chemistry. This first regional study across habitats of French Guiana forests revealed new niches for macrofungi, such as ectomycorrhizal ones, and illustrates how macrofungi inventories are still paramount to can be to understand the processes at work in the tropics.   Abstract Questions: In vast areas of Central African forests, the upper canopy is presently dominated by light-demanding tree species. Here, we confront three hypotheses to explain this dominance: (a) these species have expanded their distribution because of widespread past slash-and-burn activities, as suggested by important charcoal amounts recorded in the soils of the region; (b) their abundance is rather explained by soil properties, as this guild establishes preferentially on favourable physico-chemical conditions for rapid growth; (c) soil properties have been substantially influenced by past human disturbances and those two effects cannot be disentangled. Location: Pallisco-CIFM logging concession, southeastern Cameroon (300,000 ha). Methods: We quantified soil charcoal abundance and measured ten soil variables at the basis of 60 target trees that belonged to a list of three long-living pioneer light-demanding (LLP) and four shade-bearer (SB) species. We identified all stems with a diameter at breast height (DBH) ≥ 20 cm within a distance of 15 m around each target tree. Species were characterised by their wood-specific gravity (WSG), which reflected their light requirement. Multiple regression models were used to quantify and test the relative effects of charcoal abundance and soil variables on the mean WSG of the 60 tree communities, as well as the abundance of three guilds: LLP, SB, and non-pioneer light demanders (NPLD). Results: The mean WSG was the only response variable significantly explained by soil variables and charcoal abundance combined. It was significantly negatively associated with soil calcium and Mg content and with charcoal abundance, with soil and charcoal influencing the mean WSG independently. Conclusion: Our study provides evidence that past human disturbances and soil fertility have independently promoted the establishment of light-demanding species in western Central African forests, thereby shedding light on tree community assembly rules in these ecosystems which remain considerably understudied compared to the tropical forests of other continents. © 2020 International Association for Vegetation Science

  Abstract Functional traits determine an organism's performance in a given environment and as such determine which organisms will be found where. Species respond to local conditions, but also to larger scale gradients, such as climate. Trait ecology links these responses of species to community composition and species distributions. Yet, we often do not know which environmental gradients are most important in determining community trait composition at either local or biogeographical scales, or their interaction. Here we quantify the relative contribution of local and climatic conditions to the structure and composition of functional traits found within bromeliad invertebrate communities. We conclude that climate explains more variation in invertebrate trait composition within bromeliads than does local conditions. Importantly, climate mediated the response of traits to local conditions; for example, invertebrates with benthic life-history traits increased with bromeliad water volume only under certain precipitation regimes. Our ability to detect this and other patterns hinged on the compilation of multiple fine-grained datasets, allowing us to contrast the effect of climate versus local conditions. We suggest that, in addition to sampling communities at local scales, we need to aggregate studies that span large ranges in climate variation in order to fully understand trait filtering at local, regional and global scales.

  Abstract Drought-induced xylem embolism is considered to be one of the main factors driving mortality in woody plants worldwide. Although several structure–functional mechanisms have been tested to understand the anatomical determinants of embolism resistance, there is a need to study this topic by integrating anatomical data for many species. We combined optical, laser, and transmission electron microscopy to investigate vessel diameter, vessel grouping, and pit membrane ultrastructure for 26 tropical rainforest tree species across three major clades (magnoliids, rosiids, and asteriids). We then related these anatomical observations to previously published data on drought-induced embolism resistance, with phylogenetic analyses. Vessel diameter, vessel grouping, and pit membrane ultrastructure were all predictive of xylem embolism resistance, but with weak predictive power. While pit membrane thickness was a predictive trait when vestured pits were taken into account, the pit membrane diameter-to-thickness ratio suggests a strong importance of the deflection resistance of the pit membrane. However, phylogenetic analyses weakly support adaptive coevolution. Our results emphasize the functional significance of pit membranes for air-seeding in tropical rainforest trees, highlighting also the need to study their mechanical properties due to the link between embolism resistance and pit membrane diameter-to-thickness ratio.
