Abstract: Matrix population models are widely used to predict population dynamics, but when applied to species-rich ecosystems with many rare species, the small population sample sizes hinder a good fit of species-specific models. This issue can be overcome by assigning species to groups to increase the size of the calibration data sets. However, the species classification is often disconnected from the matrix modelling and from the estimation of matrix parameters, thus bringing species groups that may not be optimal with respect to the predicted community dynamics. We proposed here a method that jointly classified species into groups and fit the matrix models in an integrated way. The model was a special case of mixture with unknown number of components and was cast in a Bayesian framework. An MCMC algorithm was developed to infer the unknown parameters: the number of groups, the group of each species and the dynamics parameters. We applied the method to simulated data and showed that the algorithm efficiently recovered the model parameters. We applied the method to a data set from a tropical rain forest in French Guiana. The mixture matrix model classified tree species into well-differentiated groups with clear ecological interpretations. It also accurately predicted the forest dynamics over the 16-year observation period. Our model and algorithm can straightforwardly be adapted to any type of matrix model, using the life cycle diagram. Abstract: The carbon sink capacity of tropical forests is substantially affected by tree mortality. However, the main drivers of tropical tree death remain largely unknown. Here we present a pan-Amazonian assessment of how and why trees die, analysing over 120,000 trees representing > 3800 species from 189 long-term RAINFOR forest plots. While tree mortality rates vary greatly Amazon-wide, on average trees are as likely to die standing as they are broken or uprooted—modes of death with different ecological consequences. Species-level growth rate is the single most important predictor of tree death in Amazonia, with faster-growing species being at higher risk. Within species, however, the slowest-growing trees are at greatest risk while the effect of tree size varies across the basin. In the driest Amazonian region species-level bioclimatic distributional patterns also predict the risk of death, suggesting that these forests are experiencing climatic conditions beyond their adaptative limits. These results provide not only a holistic pan-Amazonian picture of tree death but large-scale evidence for the overarching importance of the growth–survival trade-off in driving tropical tree mortality. © 2020, The Author(s).

Abstract: Background and aims – The evolutionary history of Amazonia’s hyperabundant tropical tree species, also known as “hyperdominant” species, remains poorly investigated. We assessed whether the hyperdominant Eschweilera coriacea (DC.) S.A.Mori (Lecythidaceae) represents a single genetically cohesive species, and how its genetic constitution relates to other species from the same clade with which it occurs sympatrically in French Guiana. Methods – We sampled 152 individuals in nine forest sites in French Guiana, representing 11 species of the genus Eschweilera all belonging to the Parvifolia clade, with emphasis on E. coriacea. Samples were genotyped at four simple sequence repeat (SSR) markers. We delimited gene pools, i.e., genetically coherent putative taxa, using STRUCTURE software and principal component analysis. We compared the genetic assignment of individuals with their morphological species determination and estimated genetic diversity and differentiation for gene pools and species. We also estimated genome size using flow cytometry. Key results – SSR profiles commonly displayed up to four alleles per genotype, suggesting that the investigated Eschweilera species bear a paleopolyploid signature. Flow cytometry suggested that the studied species are diploid with haploid genome sizes of 871–1046 Mbp. We detected five gene pools and observed a good correspondence between morphological and genetic delimitation for Eschweilera sagotiana Miers and the undescribed morphospecies E. sp. 3 (which resembles E. grandiflora (Aubl.) Sandwith), and to a lesser extent for E. decolorans Sandwith and E. micrantha (O.Berg) Miers. Eschweilera coriacea was the most genetically diverse species and included individuals assigned to each gene pool. Conclusions – We found no conclusive evidence for cryptic species within E. coriacea in French Guiana. SSRs detected fewer gene pools than expected based on morphology in the Parvifolia clade but discriminated evolutionary relationships better than available plastid markers. A positive trend between demographic abundance of species and allelic richness illustrates that hyperdominants may have a high evolutionary potential. This hypothesis can be tested using more powerful genomic data in combination with tree phenotypic trait variation and characterization of niche breadth, to enhance our understanding of the causes of hyperdominance in Amazonian trees.

Abstract: Increasing or decreasing wood density (WD) from pith to bark is commonly observed in tropical tree species. The different types of WD radial variations, long been considered to depict the diversity of growth and mechanical strategies among forest guilds (heliophilic vs. shade-tolerant), were never analyzed in the light of heartwood (HW) formation. Yet, the additional mass of chemical extractives associated to HW formation increases WD and might affect both WD radial gradient (i.e., the slope of the relation between WD and radial distance) and pattern (i.e., linear or nonlinear variation). We studied 16 legumes species from French Guiana representing a wide diversity of growth strategies and positions on the shade-tolerance continuum. Using WD measurements and available HW extractives content values, we computed WD corrected by the extractive content and analyzed the effect of HW on WD radial gradients and patterns. We also related WD variations to demographic variables, such as sapling growth and mortality rates. Regardless of the position along the shade-tolerance continuum, correcting WD gradients reveals only increasing gradients. We determined three types of corrected WD patterns: (1) the upward curvilinear pattern is a specific feature of heliophilic species, whereas (2) the linear and (3) the downward curvilinear patterns are observed in both mid- and late-successional species. In addition, we found that saplings growth and mortality rates are better correlated with the corrected WD at stem center than with the uncorrected value: taking into account the effect of HW extractives on WD radial variations provides unbiased interpretation of biomass accumulation and tree mechanical strategies. Rather than a specific feature of heliophilic species, the increasing WD gradient is a shared strategy regardless of the shade tolerance habit. Finally, our study stresses to consider the occurrence of HW when using WD.

Abstract: We compared the ant assemblages from four very heterogeneous habitats over a short-distance elevational gradient of vegetation (due to the presence of an inselberg) at the Nouragues Research Station, French Guiana. We focused on litter-dwelling ants, combining the use of pitfall traps and the Winkler method according to the Ants of the Leaf Litter Proto-col. This permitted us to note (1) a high leaf-litter ant diversity overall and a decreasing diversity gradient from the lowland rainforest to the top of the inselberg, and (2) differences in species density, composition and functional struc-ture. While the ant assemblages on the plateau and inselberg can be considered functionally similar and typical of an Amazonian rainforest, that of the transition forest, relatively homogenous, rather corresponded to an ant fauna typical of open areas. By contrast, the liana forest assemblage was unexpectedly richer and denser than the others, sheltering a litter-dwelling ant fauna dominated by numerous and abundant cryptic species. These taxonomical and functional dissi-milarities may reflect the influence of the environmental heterogeneity, which, through variable abiotic conditions, can contribute to maintaining a notably rich ant biodiversity in these Neotropical habitats.
