Abstract: In the study, we developed new markers for phylogenetic relationships and intraspecies differentiation in Coffea. Nana and Divo, two novel Ty1-copia LTR-retrotransposon families, were isolated through C. canephora BAC clone sequencing. Nana- and Divo-based markers were used to test their: (1) ability to resolve recent phylogenetic relationships; (2) efficiency in detecting intra-species differentiation. Sequence-specific amplification polymorphism (SSAP), retrotransposon-microsatellite amplified polymorphism (REMAP) and retrotransposon-based insertion polymorphism (RBIP) approaches were applied to 182 accessions (31 Coffea species and one Psilanthus accession). Nana- and Divo-based markers revealed contrasted transpositional histories. At the BAC clone locus, RBIP results on C. canephora demonstrated that Nana insertion took place prior to C. canephora differentiation, while Divo insertion occurred after differentiation. Combined SSAP and REMAP data showed that Nana could resolve Coffea lineages, while Divo was efficient at a lower taxonomic level. The combined results indicated that the retrotransposon-based markers were useful in highlighting Coffea genetic diversity and the chronological pattern of speciation/differentiation events. Ongoing complete sequencing of the C. canephora genome will soon enable exhaustive identification of LTR-RTN families, as well as more precise in-depth analyses on contributions to genome size variation and Coffea evolution. © 2011 Springer-Verlag.

Abstract: The extent of gene dispersal is a fundamental factor of the population and evolutionary dynamics of tropical tree species, but directly monitoring seed and pollen movement is a difficult task. However, indirect estimates of historical gene dispersal can be obtained from the fine-scale spatial genetic structure of populations at drift-dispersal equilibrium. Using an approach that is based on the slope of the regression of pairwise kinship coefficients on spatial distance and estimates of the effective population density, we compare indirect gene dispersal estimates of sympatric populations of 10 tropical tree species. We re-analysed 26 data sets consisting of mapped allozyme, SSR (simple sequence repeat), RAPD (random amplified polymorphic DNA) or AFLP (amplified fragment length polymorphism) genotypes from two rainforest sites in French Guiana. Gene dispersal estimates were obtained for at least one marker in each species, although the estimation procedure failed under insufficient marker polymorphism, limited sample size, or inappropriate sampling area. Estimates generally suffered low precision and were affected by assumptions regarding the effective population density. Averaging estimates over data sets, the extent of gene dispersal ranged from 150 m to 1200 m according to species. Smaller gene dispersal estimates were obtained in species with heavy diaspores, which are presumably not well dispersed, and in populations with high local adult density. We suggest that limited seed dispersal could indirectly limit effective pollen dispersal by creating higher local tree densities, thereby increasing the positive correlation between pollen and seed dispersal distances. We discuss the potential and limitations of our indirect estimation procedure and suggest guidelines for future studies.

Abstract: Drought is predicted to increase in the future due to climate change, bringing with it myriad impacts on ecosystems. Plants respond to drier soils by reducing stomatal conductance in order to conserve water and avoid hydraulic damage. Despite the importance of plant drought responses for the global carbon cycle and local and regional climate feedbacks, land surface models are unable to capture observed plant responses to soil moisture stress. We assessed the impact of soil moisture stress on simulated gross primary productivity (GPP) and latent energy flux (LE) in the Joint UK Land Environment Simulator (JULES) vn4.9 on seasonal and annual timescales and evaluated 10 different representations of soil moisture stress in the model. For the default configuration, GPP was more realistic in temperate biome sites than in the tropics or high-latitude (cold-region) sites, while LE was best simulated in temperate and high-latitude (cold) sites. Errors that were not due to soil moisture stress, possibly linked to phenology, contributed to model biases for GPP in tropical savanna and deciduous forest sites. We found that three alternative approaches to calculating soil moisture stress produced more realistic results than the default parameterization for most biomes and climates. All of these involved increasing the number of soil layers from 4 to 14 and the soil depth from 3.0 to 10.8 m. In addition, we found improvements when soil matric potential replaced volumetric water content in the stress equation (the “soil14psi” experiments), when the critical threshold value for inducing soil moisture stress was reduced (“soil14p0”), and when plants were able to access soil moisture in deeper soil layers (“soil14_dr*2”). For LE, the biases were highest in the default configuration in temperate mixed forests, with overestimation occurring during most of the year. At these sites, reducing soil moisture stress (with the new parameterizations mentioned above) increased LE and increased model biases but improved the simulated seasonal cycle and brought the monthly variance closer to the measured variance of LE. Further evaluation of the reason for the high bias in LE at many of the sites would enable improvements in both carbon and energy fluxes with new parameterizations for soil moisture stress. Increasing the soil depth and plant access to deep soil moisture improved many aspects of the simulations, and we recommend these settings in future work using JULES or as a general way to improve land surface carbon and water fluxes in other models. In addition, using soil matric potential presents the opportunity to include plant functional type-specific parameters to further improve modeled fluxes.

Abstract: Upon advances in sequencing techniques, more and more morphologically identical organisms are identified as cryptic species. Often, mutualistic interactions are proposed as drivers of diversification. Species of the neotropical parabiotic ant association between Crematogaster levior and Camponotus femoratus are known for highly diverse cuticular hydrocarbon (CHC) profiles, which in insects serve as desiccation barrier but also as communication cues. In the present study, we investigated the association of the ants’ CHC profiles with genotypes and morphological traits, and discovered cryptic species pairs in both genera. To assess putative niche differentiation between the cryptic species, we conducted an environmental association study that included various climate variables, canopy cover, and mutualistic plant species. Although mostly sympatric, the two Camponotus species seem to prefer different climate niches. However in the two Crematogaster species, we could not detect any differences in niche preference. The strong differentiation in the CHC profiles may thus suggest a possible role during speciation itself either by inducing assortative mating or by reinforcing sexual selection after the speciation event. We did not detect any further niche differences in the environmental parameters tested. Thus, it remains open how the cryptic species avoid competitive exclusion, with scope for further investigations. © 2019 The Authors. Ecology and Evolution published by John Wiley & Sons Ltd.

Abstract: Distinct ecosystem level carbon : nitrogen : phosphorus (C : N : P) stoichiometries in forest foliage have been suggested to reflect ecosystem-scale selection for physiological strategies in plant nutrient use. Here, this hypothesis was explored in a nutrient-poor lowland rainforest in French Guiana. Variation in C, N and P concentrations was evaluated in leaf litter and foliage from neighbour trees of 45 different species, and the litter concentrations of major C fractions were also measured. Litter C ranged from 45.3 to 52.4%, litter N varied threefold (0.68-2.01%), and litter P varied seven-fold (0.009-0.062%) among species. Compared with foliage, mean litter N and P concentrations decreased by 30% and 65%, respectively. Accordingly, the range in mass-based N : P shifted from 14 to 55 in foliage to 26 to 105 in litter. Resorption proficiencies indicated maximum P withdrawal in most species, but with a substantial increase in variation in litter P compared with foliage. These data suggest that constrained ecosystem-level C : N : P ratios do not preclude the evolution of highly diversified strategies of nutrient use and conservation among tropical rainforest tree species. The resulting large variation in litter quality will influence stoichiometric constraints within the decomposer food web, with potentially far-ranging consequences on nutrient dynamics and plant-soil feedbacks.

Abstract: The relationship between biodiversity and biogeochemical processes gained much interest in light of the rapidly decreasing biodiversity worldwide. In this article, we discuss the current status, challenges and prospects of functional concepts to plant litter diversity and microbial decomposer diversity. We also evaluate whether these concepts permit a better understanding of how biodiversity is linked to litter decomposition as a key ecosystem process influencing carbon and nutrient cycles. Based on a literature survey, we show that plant litter and microbial diversity matters for decomposition, but that considering numbers of taxonomic units appears overall as little relevant and less useful than functional diversity. However, despite easily available functional litter traits and the well-established theoretical framework for functional litter diversity, the impact of functional litter diversity on decomposition is not yet well enough explored. Defining functional diversity of microorganisms remains one of the biggest challenges for functional approaches to microbial diversity. Recent developments in microarray and metagenomics technology offer promising possibilities in the assessment of the functional structure of microbial communities. This might allow significant progress in measuring functional microbial diversity and ultimately in our ability to predict consequences of biodiversity loss in the decomposer system for biogeochemical processes. Abstract: Cupiennius salei (Ctenidae) individuals frequently live in association with tank bromeliads, including Aechmea bracteata, in Quintana Roo (Mexico). Whereas C. salei females without egg sacs hunt over their entire host plant, females carrying egg sacs settle above the A. bracteata reservoirs they have partially sealed with silk. There they avoid predators that use sight to detect their prey, as is known for many bird species. Furthermore, if a danger is more acute, these females dive with their egg sacs into the bromeliad reservoir. An experiment showed that this is not the case for males or females without egg sacs. In addition to the likely abundance of prey found therein, the potential of diving into the tank to protect offspring may explain the close association of this spider with bromeliads. These results show that, although arboreal, C. salei evolved a protective behavior using the water of tank bromeliads to protect offspring. Résumé L’araignée Cupiennius salei (Ctenidae) vit souvent en association avec la broméliacée à réservoir Aechmea bracteata. Dans le Quintana Roo (Mexique), les femelles qui transportent un cocon s’installent au-dessus d’un réservoir d’A. bracteata qu’elles obstruent partiellement de voiles de soie pour se camoufler des prédateurs. En présence de vibrations importantes et répétées, ces femelles plongent avec leur cocon dans l’eau du réservoir. Notre étude montre que les autres adultes (mâles et femelles sans cocon) n’utilisent pas les réservoirs d’eau. Ainsi, en plus de l’abondance de proies, la possibilité de pouvoir plonger pour protéger la descendance pourrait expliquer l’association entre cette espèce d’araignée et les broméliacées. Nos expériences montrent que les femelles porteuses d’un cocon manifestent une stratégie de protection vis-à-vis des cocons et d’elles-mêmes en s’immergeant durant 30, voire 90minutes.

Abstract: Tank bromeliads are good models for understanding how climate change may affect biotic associations. We studied the relationships between spiders, the epiphytic tank bromeliad, Aechmea bracteata, and its associated ants in an inundated forest in Quintana Roo, Mexico, during a drought period while, exceptionally, this forest was dry and then during the flooding that followed. We compared spider abundance and diversity between “Aechmea-areas” and “control areas” of the same surface area. We recorded six spider families: the Dipluridae, Ctenidae, Salticidae, Araneidae, Tetragnathidae and Linyphiidae among which the funnel-web tarantula, Ischnothele caudata, the only Dipluridae noted, was the most abundant. During the drought period, the spiders were more numerous in the Aechmea areas than in the control areas, but they were not obligatorily associated with the Aechmea.
During the subsequent flooding, the spiders were concentrated in the A. bracteata patches, particularly those sheltering an ant colony. Also, a kind of specificity existed between certain spider taxa and ant species, but varied between the drought period and subsequent flooding. We conclude that climatic events modulate the relationship between A. bracteata patches and their associated fauna. Tank bromeliads, previously considered only for their ecological importance in supplying food and water during drought, may also be considered refuges for spiders during flooding. More generally, tank bromeliads have an important role in preserving non-specialized fauna in inundated forests. |

Abstract: Background: Natural disturbance is a fundamental component of the functioning of tropical rainforests let to natural dynamics, with tree mortality the driving force of forest renewal. With ongoing global (i.e. land-use and climate) changes, tropical forests are currently facing deep and rapid modifications in disturbance regimes that may hamper their recovering capacity so that developing robust predictive model able to predict ecosystem resilience and recovery becomes of primary importance for decision-making: (i) Do regenerating forests recover faster than mature forests given the same level of disturbance? (ii) Is the local topography an important predictor of the post-disturbance forest trajectories? (iii) Is the community functional composition, assessed with community weighted-mean functional traits, a good predictor of carbon stock recovery? (iv) How important is the climate stress (seasonal drought and/or soil water saturation) in shaping the recovery trajectory? Methods: Paracou is a large scale forest disturbance experiment set up in 1984 with nine 6.25 ha plots spanning on a large disturbance gradient where 15 to 60% of the initial forest ecosystem biomass were removed. More than 70,000 trees belonging to ca. 700 tree species have then been censused every 2 years up today. Using this unique dataset, we aim at deciphering the endogenous (forest structure and composition) and exogenous (local environment and climate stress) drivers of ecosystem recovery in time. To do so, we disentangle carbon recovery into demographic processes (recruitment, growth, mortality fluxes) and cohorts (recruited trees, survivors). Results: Variations in the pre-disturbance forest structure or in local environment do not shape significantly the ecosystem recovery rates. Variations in the pre-disturbance forest composition and in the post-disturbance climate significantly change the forest recovery trajectory. Pioneer-rich forests have slower recovery rates than assemblages of late-successional species. Soil water saturation during the wet season strongly impedes ecosystem recovery but not seasonal drought. From a sensitivity analysis, we highlight the pre-disturbance forest composition and the post-disturbance climate conditions as the primary factors controlling the recovery trajectory. Conclusions: Highly-disturbed forests and secondary forests because they are composed of a lot of pioneer species will be less able to cope with new disturbance. In the context of increasing tree mortality due to both (i) severe droughts imputable to climate change and (ii) human-induced perturbations, tropical forest management should focus on reducing disturbances by developing Reduced Impact Logging techniques.
