Abstract |
Genetic variation of bud burst and early growth components was estimated in a full-sib family of Quercus robur L. comprising 278 offspring. The full sibs were vegetatively propagated, and phenotypic assessments were made in three field tests. This two-generation pedigree was also used to construct a genetic linkage map (12 linkage groups, 128 markers) and locate quantitative trait loci (QTLs) controlling bud burst and growth components. In each field test, the date of bud burst extended over a period of 20 days from the earliest to the latest clone. Bud burst exhibited higher heritability (0.15-0.51) than growth components (0.04-0.23) and also higher correlations across field tests. Over the three tests there were 32 independent detected QTLs (Pless than or equal to5% at the chromosome level) controlling bud burst, which likely represent at least 12 unique genes or chromosomal regions controlling this trait. QTLs explained from 3% to 11% of the variance of the clonal means. The number of QTLs controlling height growth components was lower and varied between two and four. However the contribution of each QTL to the variance of the clonal mean was higher (from 4% to 19%). These results indicate that the genetic architecture of two important fitness-related traits are quite different. On the one hand, bud burst is controlled by several QTLs with rather low to moderate effects, but contributing to a high genetic (additive) variance. On the other hand, height growth depends on fewer QTLs with moderate to strong effects, resulting in lower heritabilities of the trait. |

Abstract |
Rainforest tree species can be difficult to identify outside of their period of reproduction. Vascular tissues from Carapa spp. individuals were collected during a short field trip in French Guiana and analysed in the laboratory with nuclear and chloroplast markers. Using a Bayesian approach, > 90% of the samples could be assigned to one of two distinct clusters corresponding to previously described species, making it possible to estimate the genetic structure of each species and to identify cases of introgression. We argue that this blind procedure represents a first-choice rather than a fallback option whenever related taxa are investigated. |

Abstract |
Interspecific differentiation values (G(ST)) between two closely related oak species (Quercus petraea and Q. robur) were compiled across different studies with the aim to explore the distribution of differentiation at the genome level. The study was based on a total set of 389 markers (isozymes, AFLPs, SCARs, microsatellites, and SNPs) for which allelic frequencies were estimated in pairs of populations sampled throughout the sympatric distribution of the two species. The overall distribution of GST values followed an L-shaped curve with most markers exhibiting low species differentiation (G(ST) < 0.01) and only a few loci reaching >10% levels. Twelve percent of the loci exhibited significant G(ST) deviations to neutral expectations, suggesting that selection contributed to species divergence. Coding regions expressed higher differentiation than noncoding regions. Among the 389 markers, 158 could be mapped on the 12 linkage groups of the existing Q. robur genetic map. Outlier loci with large G, values were distributed over 9 linkage groups. One cluster of three outlier loci was found within 0.51 cM; but significant autocorrelation of GST was observed at distances <2 cM. The size and distribution of genomic regions involved in species divergence are discussed in reference to hitchhiking effects and disruptive selection. |

Abstract |
Analyses of tree diversity and community composition in tropical rain forests are usually based either on general herbarium data or on a restricted number of botanical plots. Despite their high taxonomic accuracy, both types of data are difficult to extrapolate to landscape scales. Meanwhile, forestry surveys provide quantitative occurrence data on large areas, and are thus increasingly used for landscape-scale analyses of tree diversity. However, the reliability of these approaches has been challenged because of the ambiguity of the common (vernacular) names used by foresters and the complexity of tree taxonomy in those hyper-diverse communities.We developed and tested a novel approach to evaluate taxonomic reliability of forestry surveys and to propagate the resulting uncertainty in the estimates of several diversity indicators (alpha and beta entropy, Fisher-alpha and Sørensen similarity). Our approach is based on Monte-Carlo processes that simulate communities by taking into account the expected accuracy and reliability of common names. We tested this method in French Guiana, on 9 one-hectare plots (4279 trees – DBH. ≥. 10. cm) for which both common names and standardized taxonomic determinations were available. We then applied our method of community simulation on large forestry inventories (560. ha) at the landscape scale and compared the diversity indices obtained for 10 sites with those computed from precise botanical determination situated at the same localities.We found that taxonomic reliability of forestry inventories varied from 22% (species level) to 83% (family level) in this Amazonian region. Indices computed directly with raw forestry data resulted in incorrect values, except for Gini-Simpson beta-diversity. On the contrary, our correction method provides more accurate diversity estimates, highly correlated with botanical measurements, for almost all diversity indices at both regional and local scales. We obtained a robust ranking of sites consistent with those shown by botanical inventories.These results show that (i) forestry inventories represent a significant part of taxonomic information, (ii) the relative diversity of regional sites can be successfully ranked using forestry inventory data using our method and (iii) forestry inventories can valuably contribute to the detection of large-scale diversity patterns when biases are well-controlled and corrected.The tools we developed as R-functions are available in supplementary material and can be adapted with local parameters to be used for forest management and conservation issues in other regional contexts. © 2014 Elsevier B.V. |

Abstract |
Ants play essential roles in most terrestrial ecosystems and may be considered pests for agriculture and agroforestry. Recent morphological and molecular data have challenged conventional ant phylogeny and the interpretation of karyotypic variations. Existing Neotropical ant cytogenetic data focus on Atlantic rainforest species, and provide evolutionary and taxonomic insight. However, there are data for only 18 Amazonian species. In this study, we describe the karyotypes of 16 ant species belonging to 12 genera and three subfamilies, collected in the Brazilian state of Amapa, and in French Guiana. The karyotypes of six species are described for the first time, including that of the South American genus Allomerus Mayr, 1878. The karyotype of Crematogaster Lund, 1831 is also described for the first time for the New World. For other species, extant data for geographically distinct populations was compared with our own data, e.g. for the leafcutter ants Acromyrmex balzani (Emery, 1890) and Atta sexdens (Linnaeus, 1758). The information obtained for the karyotype of Dolichoderus imitator Emery, 1894 differs from extant data from the Atlantic forest, thereby highlighting the importance of population cytogenetic approaches. This study also emphasizes the need for good chromosome preparations for studying karyotype structure. |

Abstract |
Disentangling the impact of landscape features such as rivers and historical events on dispersal is a challenging but necessary task to gain a comprehensive picture of the evolution of diverse biota such as that found in Amazonia. Adenomera andreae, a small, territorial, terrestrial frog species of the Amazonian forest represents a good model for such studies. We combined cytochromeb sequences with 12 microsatellites to investigate the genetic structure at two contrasted spatial scales in French Guiana: along a ∼6-km transect, to evaluate dispersal ability, and between paired bank populations along a ∼65-km stretch of the Approuague river, to test the effect of rivers as barriers to dispersal. We observed significant spatial genetic structure between individuals at a remarkably small geographical scale, and conclude that the species has a restricted dispersal ability that is probably tied to its life-history traits. Mitochondrial and microsatellite data also indicate a high level of differentiation among populations on opposite banks of the river, and, in some cases, among populations on the same riverbank. These results suggest that the observed population structure in A.andreae is the result of restricted dispersal abilities combined with the action of rivers and Quaternary population isolation. Given that Amazonia hosts a great portion of anurans, as well as other small vertebrates, that display life-history traits comparable with A.andreae, we argue that our analyses provide new insights into the complex interactions among evolutionary processes shaping Amazonian biodiversity. © 2012 The Linnean Society of London. |

Abstract |
In French Guiana, the population growth will result in an increase in demand for agricultural products and thus, will lead to an increase in the amount of tropical forests converted into cropland or pasture. Impacts of different agricultural systems on greenhouse gas (GHG) fluxes have not been studied in French Guiana. In this context, the fire-free chop-and-mulch method was used to convert a tropical forest site to agriculture. This study focused on soil nitrous oxide (N<inf>2</inf>O) emissions and we compared four land uses: (1) the undisturbed tropical forest, (2) recently converted grassland and recently converted croplands (fertilized soybean/maize rotation) with either (3) disk tillage or (4) no tillage.N<inf>2</inf>O measurements were obtained through the chamber technique and conducted over a 1-year period (measurements began 19 months after the forest was cleared). N<inf>2</inf>O fluxes were related to soil parameters measured at each sampling date: nitrate and ammonium contents, gravimetric water content (GWC) and temperature. Through the entire period, the mean (± standard error) and median N<inf>2</inf>O fluxes were 3.8 ± 0.5 and 2.7 gNha-1day-1, respectively for undisturbed tropical forest and 2.4 ± 0.9 and 0.8gNha-1day-1, respectively for grassland (mowed Brachiaria ruziziensis). For croplands, no significant difference was found for N<inf>2</inf>O emissions between both agricultural practices. The mean (± standard error) and median N<inf>2</inf>O fluxes were 8.5 ± 1.2 and 4.0 gNha-1day-1, respectively for disk tillage plots and 8.5 ± 1.3 and 3.6gNha-1day-1, respectively for no tillage plots. Nitrogen inputs (due to the application of fertilizer or due to the mineralization of crop residues) led to higher N<inf>2</inf>O fluxes, resulting in significantly higher mean N<inf>2</inf>O emissions from croplands compared to the forest, when only considering land use effect on N<inf>2</inf>O fluxes in a statistical model. The soil nitrate content, GWC and temperature had a significant positive effect on N<inf>2</inf>O fluxes. Taking into account these soil parameters in another statistical model, N<inf>2</inf>O emissions from croplands were not higher than the natural N<inf>2</inf>O emissions from tropical forest soils. Our results suggest that, if more forest will have to be converted in the course of the expected population growth in French Guiana, it could have low impact on the soil N<inf>2</inf>O fluxes (similar to natural fluxes from forest) with the improving of farming techniques (for example modification of the splitting of N-fertilizer) in the cropping plots. © 2015 Elsevier B.V. |

Abstract |
The water and nutrient uptake mechanisms used by vascular epiphytes have been the subject of a few studies. While leaf absorbing trichomes (LATs) are the main organ involved in resource uptake by bromeliads, little attention has been paid to the absorbing role of epiphytic bromeliad roots. This study investigates the water and nutrient uptake capacity of LATs vs. roots in two epiphytic tank bromeliads Aechmea aquilega and Lutheria splendens. The tank and/or the roots of bromeliads were watered, or not watered at all, in different treatments. We show that LATs and roots have different functions in resource uptake in the two species, which we mainly attributed to dissimilarities in carbon acquisition and growth traits (e.g., photosynthesis, relative growth rate, non-structural carbohydrates, malate), to water relation traits (e.g., water and osmotic potentials, relative water content, hydrenchyma thickness) and nutrient uptake (e.g., 15 N-labelling). While the roots of A. aquilega did contribute to water and nutrient uptake, the roots of L. splendens were less important than the role played by the LATs in resource uptake. We also provide evidenced for a synergistic effect of combined watering of tank and root in the Bromelioideae species. These results call for a more complex interpretation of LATs vs. roots in resource uptake in bromeliads. © 2019 Elsevier B.V. |

Abstract |
Tropical rainforests harbor a particularly high plant diversity. We hypothesize that potential causes underlying this high diversity should be linked to distinct overall functionality (defense and growth allocation, anti-stress mechanisms, reproduction) among the different sympatric taxa. In this study we tested the hypothesis of the existence of a metabolomic niche related to a species-specific differential use and allocation of metabolites. We tested this hypothesis by comparing leaf metabolomic profiles of 54 species in two rainforests of French Guiana. Species identity explained most of the variation in the metabolome, with a species-specific metabolomic profile across dry and wet seasons. In addition to this “homeostatic” species-specific metabolomic profile significantly linked to phylogenetic distances, also part of the variance (flexibility) of the metabolomic profile was explained by season within a single species. Our results support the hypothesis of the high diversity in tropical forest being related to a species-specific metabolomic niche and highlight ecometabolomics as a tool to identify this species functional diversity related and consistent with the ecological niche theory. © 2020, The Author(s). |

Abstract |
Plant tissues shrink and swell in response to changes in water pressure. These strains can be easily measured, e.g., at the surface of tree stems, to obtain indirect information about plant water status and other physiological parameters. We developed a mechanical model to clarify how water pressure is transmitted to cell walls and causes shrinkage of plant tissues, particularly in the case of thick-walled cells such as wood fibers. Our analysis shows that the stress inside the fiber cell walls is lower than the water tension. The difference is accounted for by a stress transmission factor that depends on two main effects. The first effect is the dilution of the stress through the cell wall, because water acts at the lumen border and is transmitted to the cuter border of the cell, which has a larger circumference. The second effect is the partial conversion of radial stress into tangential stress. Both effects are quantified as functions of parameters of the cell wall structure and its mechanical properties. |
