Abstract This article documents the addition of 268 microsatellite marker loci to the Molecular Ecology Resources Database. Abstract In theory, mutualisms are intrinsically unstable, and the search for the maximum profit at the minimum cost should lead every mutualist to become a parasite. From an empirical point of view, mutualisms are ubiquitous and of major importance to ecosystems, suggesting the existence of mechanisms that enhance the maintenance of such relationships. We focused on the obligatory myrmecophytic association between the Neotropical plant Hirtella physophora (Chrysobalanaceae) and the ant Allomerus decemarticulatus (Myrmicinae). The plant shelters the ants in leaf pouches in exchange for protection from phytophagous insects. We experimentally demonstrated that the ants partially castrate their host plant by destroying almost two-thirds of its floral buds. The ants also impede pollination through their presence and interactions with pollinators. These results reveal that ant activity negatively affects the plant's reproduction both directly and indirectly. This dual negative effect does not result in the complete castration of the plant. We also highlight major limitations to plant reproduction due to the spontaneous abscission of flowers and to the limited quantity and/or poor quality of the pollen. These limitations must not be overlooked since they can alter the outcome of the association of H. physophora with its ant partner. We therefore conclude that the evolutionary fate of the relationship depends on both ant castration intensity and obstacles to plant fertilization not related to the presence of ants. © 2011 Springer Science+Business Media B.V.

Abstract Context: Many aquatic communities are linked by the aerial dispersal of multiple, interacting species and are thus structured by processes occurring in both the aquatic and terrestrial compartments of the ecosystem. Objectives: To evaluate the environmental factors shaping the aquatic macroinvertebrate communities associated with tank bromeliads in an urban landscape. Methods: Thirty-two bromeliads were georeferenced to assess the spatial distribution of the aquatic meta-habitat in one city. The relative influence of the aquatic and terrestrial habitats on the structure of macroinvertebrate communities was analyzed at four spatial scales (radius = 10, 30, 50, and 70 m) using redundancy analyses. Results: We sorted 18,352 aquatic macroinvertebrates into 29 taxa. Water volume and the amount of organic matter explained a significant part of the taxa variance, regardless of spatial scale. The remaining variance was explained by the meta-habitat size (i.e., the water volume for all of the bromeliads within a given surface area), the distance to the nearest building at small scales, and the surface area of buildings plus ground cover at larger scales. At small scales, the meta-habitat size influenced the two most frequent mosquito species in opposite ways, suggesting spatial competition and coexistence. Greater vegetation cover favored the presence of a top predator. Conclusions: The size of the meta-habitat and urban landscape characteristics influence the structure of aquatic communities in tank bromeliads, including mosquito larval abundance. Modifications to this landscape will affect both the terrestrial and aquatic compartments of the urban ecosystem, offering prospects for mosquito management during urban planning. © 2017, Springer Science+Business Media B.V.

Abstract Ethnopharmacological relevance: Cutaneous leishmaniasis is a neglected disease with a high incidence in French Guiana, mainly in the middle and upper Oyapock basin, where Amerindian and some Brazilian people live. The main goals of this work were (i) to assess the knowledge about leishmaniasis in the different populations of the middle and upper Oyapock basin, (ii) to study the therapeutic strategies adopted by people affected by leishmaniasis and (iii) to document the use of phytotherapeutic remedies for leishmaniasis. Knowledge, attitudes and practices (K.A.P.) related to this disease and its treatments have been studied according to cultural group and geographical settlement. Within the Wayãpi group, the evolution of the knowledge of phytoremedies over the last 20 years has been characterised by literature-based comparisons. Materials and methods: A total of 144 questionnaires were administered in all the villages of the upper Oyapock and Camopi basins. Correspondence analyses were used for multivariate analysis. Plant species were identified at the Cayenne Herbarium (CAY). Results: The biomedical concept of leishmaniasis correlates well with the Teko and Wayãpi concepts of kalasapa and kalasapau. Although the vector of this disease was not correctly identified, the most commonly cited aetiology (74.5%) was vector-borne, and related epidemiological schemes correlate well with the one encountered in French Guiana. Theoretically and practically, health centres were the most commonly used resource for diagnostic in instances of leishmaniasis infection (65.9%), independently of the patient's cultural group, along with the use of pharmaceutical drugs (85.3%). Pharmaceuticals were commonly utilised despite the frequent (51.5%) use of phytotherapeutic remedies, alone or in combination with drugs. The most cited medicinal plant species for the treatment of leishmaniasis included Eleutherine bulbosa (Mill.) Urb. (Iridaceae, cited 14 times), Euterpe oleracea Mart. (Arecaceae, 9), Cecropia obtusa Trecul (Cecropiaceae, 8), Jatropha curcas L. (Euphorbiaceae, 7), Ceiba pentandra (L.) Gaertn. (Bombacaceae, 6) and Carica papaya L. (Caricaceae, 6). Multiple correspondence analyses demonstrated that the species used in leishmaniasis remedies are more prone to vary by the user's place of residence than by their cultural origin, which indicates that exchange of knowledge about leishmaniasis remedies has occurred across different cultural groups. Literature-based comparisons between the remedies for leishmaniasis used by the Wayãpi during the 1980s showed a striking evolution, both in terms of diversity of species and number of plants used. The large number of species shared with other Guianese groups argues for intercultural exchange and may explain the majority (57.1%) of the newly used species highlighted in our study. Conclusions: Leishmaniasis is a well-known disease in the studied area. Phytotherapeutic treatments are still in use, although they are not the main source of remedies, and should undergo pharmacological studies to evaluate their potential therapeutic value. © 2011 Elsevier Ireland Ltd. Abstract In the study, we developed new markers for phylogenetic relationships and intraspecies differentiation in Coffea. Nana and Divo, two novel Ty1-copia LTR-retrotransposon families, were isolated through C. canephora BAC clone sequencing. Nana- and Divo-based markers were used to test their: (1) ability to resolve recent phylogenetic relationships; (2) efficiency in detecting intra-species differentiation. Sequence-specific amplification polymorphism (SSAP), retrotransposon-microsatellite amplified polymorphism (REMAP) and retrotransposon-based insertion polymorphism (RBIP) approaches were applied to 182 accessions (31 Coffea species and one Psilanthus accession). Nana- and Divo-based markers revealed contrasted transpositional histories. At the BAC clone locus, RBIP results on C. canephora demonstrated that Nana insertion took place prior to C. canephora differentiation, while Divo insertion occurred after differentiation. Combined SSAP and REMAP data showed that Nana could resolve Coffea lineages, while Divo was efficient at a lower taxonomic level. The combined results indicated that the retrotransposon-based markers were useful in highlighting Coffea genetic diversity and the chronological pattern of speciation/differentiation events. Ongoing complete sequencing of the C. canephora genome will soon enable exhaustive identification of LTR-RTN families, as well as more precise in-depth analyses on contributions to genome size variation and Coffea evolution. © 2011 Springer-Verlag.

Abstract Melissotarsus ants have an extremely specialized set of behaviours. Both workers and gynes tunnel galleries in their host tree bark. Workers walk with their mesothoracic legs pointing upwards and tend Diaspididae hemiptera for their flesh. The ants use their forelegs to plug the galleries with silk that they secrete themselves. We hypothesised that the ants' energetic needs for nearly constant gallery digging could be satisfied through the absorption of host tree tissues; so, using basic techniques, we examined the digestive capacities of workers from two species. We show that workers are able to degrade oligosaccharides and heterosides as well as, to a lesser degree, polysaccharides. This is one of the rare reports on ants able to digest plant polysaccharides other than starch. © 2013 Académie des sciences.

Abstract Differential growth response to light level is widely accepted as a potential mechanism for maintaining tree species richness in tropical forests. The position of tree species in the hierarchy of the canopy is considered an important indicator of species light capture and growth strategy. Paradoxically, the relative importance of species identity and competition for light in determining individual tree growth is poorly documented at the adult stage. In this study, we used a hierarchical Bayesian model to quantify the overall importance of species identity, light and belowground competition as determinants of tree growth in French Guiana tropical forest. Light competitive status is assessed by a crown exposure score and below ground competition is estimated from local crowding. We examined species sensitivity to both types of competition in relation to adult stature. Our results are based on annual diameter increments of more than 13,510 stems from 282 species monitored over 10years. Mean annual growth rate was 0.11cmy-1 with species identity explaining 35% of the individual variation in growth rate. Crown exposure and local crowding explained 3.5% and 2.4% of the variation in growth rate, respectively. Predicted changes in growth rate as crown exposure (resp. local crowding) index changed from lower to upper interquartile level was 0.03cmy-1 (resp. 0.02cmy-1). Species sensitivity to crown exposure and to local crowding were positively correlated (i) with predicted growth rate at high-light standardized conditions and (ii) with adult stature.This vertical niche partitioning is invoked to explain the limited contribution made by level of light competition for predicting individual tropical tree growth as the community-level response is dominated by the abundance of small-statured species with low sensitivity to light level.Light appears to drive the stem growth rate of tropical trees through species differentiation more than through individual tree growth limitation. This vertical stratification complements the previously reported regeneration niche and together these provide evidence for light niche partitioning in the three-dimensional space of tropical forests. © 2014 Elsevier B.V.

Abstract Characterisation of forest structure is a major stake for forestry, species conservation, carbon stock estimates and many forest ecology and management issues. At large scale natural forest structure tends to vary according to climate and geomorphomology (Paget, 1999; Steege et al., 2006) while soil characteristics (and notably water regime) and syMgenetic stage add some finer scale variation (Oldeman, 1989; Sabatier et al., 1997). Forest structure characterisation traditionally relies on field-based collection of individual tree dimensions such as stem diameter and stem height sampled across tracks of forest (Hall et al., 1998). However, such field intensive methods are costly, and of low accuracy regarding measures of tree heights. Airborne light detection and ranging (LiDAR) technology provides horizontal and vertical Information at high spatial resolutions and vertical accuracies (Lim et al., 2003; Hyyppä et al., 2004). It has the potential for gathering vegetation structure data over large areas rapidly at moderate cost and hence is of particular relevance for poorly sampled, difficult to access and largely unexplored tropical rainforests. In this study we examined the ability of airborne LiDAR to detect spatial changes in the structure of dense tropical rain forest and we probed this remote sensing approach against local statistics derived from stem diameters (i.e. classical field data information) mapped across a large track of forest at a long term experimental site in French Guyana. The large variability in forest structure occurring at the experimental site is du to natural variation of the soil cover (and notably drainage properties) combined with various logging intensities applied 15 years before the LiDAR data were acquired. On this basis ten different forest types were identified at the site (figure 1 and 3). Various stem based statistics were computed for a series of meshes with cells ranging from 30 by 30 m plots to 250 by 250 m plots. These statistics included basal area, stem density, quadratic mean diameter, and diameter distribution percentiles. Similarly local statistics were extracted either from the Canopy Height Model (e.g. median height, mean height, standard height deviation, height coefficient of variation, height percentiles, frequency of hits below 5 m above ground level). Additionally a wetness index (Böhner et al., 2002) was computed at each node of a 5 by 5 m grid from the Digital Terrain Model also extracted from the LiDAR data set. We used both types of cell statistics to discriminate the various forest types. Comparison between the two approaches for a range of spatial resolution is available from in table 1. Results indicate that LiDAR based statistics are essentially as powerful as field based statistics to discriminate forest types at coarse scale. This reflects the very strong correlation between the CHM and the field based stem diameter data. For example (figure 5) the Pearson correlation coefficient between median height and quadratic mean diameter for cells of 125 by 125 m is 0.945 (n=0.72). When a finer resolution is required however as for the detection of seasonally flooded bottomland forest along thalwegs, then LiDAR technology proves more efficient than field based inventories as it combines information from the DTM and the CHM. The wetness index alone correctly retrieves about 2 thirds of the seasonally flooded areas. All in all, discriminant analysis performance of the LiDAR derived information approaches 80% when classifying forests cover at the finest scale of 5 by 5m into 10 different types and reaches 87% when a coarser classification Into 6 forest types is considered (figure 4).

Abstract Characterizing the trophic relationships between large herbivores and the outstanding plant diversity in rainforest is a major challenge because of their elusiveness. This is crucial to understand the role of these herbivores in the functioning of the rainforest ecosystems. We tested a non-invasive approach based on the high-throughput sequencing of environmental samples using small plant plastid sequences (the trnL P6 loop) and ribosomal ITS1 primers, referred to as DNA metabarcoding, to investigate the diet of the largest neotropical herbivore, the lowland tapir. Sequencing was performed on plant DNA extracted from tapir faeces collected at the Nouragues station, a protected area of French Guiana. In spite of a limited sampling, our approach reliably provided information about the lowland tapir's diet at this site. Indeed, 95.1% and 74.4% of the plant families and genera identified thanks to the trnL P6 loop, respectively, matched with taxa already known to be consumed by tapirs. With this approach we were able to show that two families and eight new genera are also consumed by the lowland tapir. The taxonomic resolution of this method is limited to the plant family and genera. Complementary barcodes, such as a small portion of ITS1, can be used to efficiently narrow identifications down to the species in some problematic families. We will discuss the remaining limitations of this approach and how useful it is at this stage to unravel the diet of elusive rainforest herbivores and better understand their role as engineers of the ecosystem. © 2013 Hibert et al.

Abstract Aim: Despite their often high-trophic position and their contribution to many ecosystem functions, little is known about the factors affecting assemblage structure of medium- and large-sized neotropical vertebrates. We examined the relative roles played by the physical and biological environment, and by purely spatial processes, in shaping the composition and diversities of these vertebrate assemblages. Then, based on the theory that the Guianan forest cover shrank to isolated pockets during the late Pleistocene–Holocene, we tested if the past forest refugia may have shaped current vertebrate assemblages. Location: French Guiana, Guiana Shield, South America. Methods: Abundances of 19 medium- and large-sized vertebrates were estimated at 21 locations in undisturbed Guianan rain forests. Using taxonomic, functional and phylogenetic metrics, we partitioned the effects of a range of physical and biological environmental conditions and purely spatial predictors in shaping both assemblage composition and (alpha and beta) diversities. Results: We identified a significant, but weak relationship between taxonomic, functional and phylogenetic assemblage composition and environmental conditions. Assemblage diversity patterns were mainly explained by spatial predictors irrespective of the metrics. Current assemblage diversities are correlated with Pleistocene–Holocene forest history, with the highest alpha diversities outside of putative forest refugia, and the highest beta diversities inside these areas. Main conclusions: Current vertebrate assemblage composition is not strongly marked by common environmental factors. Our main conclusion is that assemblage composition results from individual species responses to the environment. Our findings also suggest that dispersal-related processes or more probably historical processes shape (alpha and beta) diversity patterns. In fact, forest fragmentation during Pleistocene–Holocene climate changes could have led to isolated vertebrate assemblages evolving into unique species assemblages creating the current high beta diversity inside refugia, whereas the lower habitat stability outside of refugia could have led to mixed assemblages in areas recolonized by forest vertebrates (current high alpha diversity outside of refugia).
